The predisposition to certain pathologies or the aggravation of basic diseases is influenced by the bacteria and other microorganisms that inhabit our body. Knowing the dynamics that occur in this complex ecosystem is necessary to identify alternative therapies for antibiotic usage with an ecological perspective. In addition, there are multiple tools to address the complexity of the intestinal microbiota and it is necessary to identify the strengths and weaknesses of each approach, as well as to unify databases and taxonomic classification guidelines. These tools also allow the reformulation of concepts such as outbreaks or the potential virulence of a bacterium, since they explore the entire genetic, protein or metabolic content of the microorganisms in question.
